title = {Prediction of MicroRNAs (miRNAs) Targets in Breast Cancer Using Bioinformatics Methods},
abstract ={Introduction: Prediction of MicroRNAs (miRNAs) targets has a major importance. Development of calculating methods and also cost-effective and time-saving laboratory researches, has great effect on the production of therapeutic medicines like anti cancerous drugs. Since miRNAs have been recently identified, the researches trend was slow at first but by development of biologic databases and understanding its importance, scientists enhanced the speed of studies and paid more attention to this field. Until now, several computerized methods have been developed for prediction of microRNAs (miRNAs) targets but most of these methods have high false positive and further studies are required to improve these methods. Since, recent studies show that miRNAs have different targets in several tissues, this study aimed to provide a computerized method for prediction of miRNAs target in breast cancer. Method: In this study, at first, all types of features were extracted, then, dominant features were selected via CFS and Relief methods. Smart models such as nervous network, Support Vector Machine with three different cores, Naïve Bayes algorithm and Random Forest decision tree using ten cross accreditation method were tested and its results compared and analyzed. In order to validate the results, gene expression profiling was used. Results: Analyzing miRNA and gene expression profiles, the classifier predicted 124 functional interactions involving 21 miRNAs and 38 mRNAs in breast cancer. Conclusion: In terms of bioinformatics, this approach was validated for breast cancer but for further validation, experimental methods also should be used.},

title = {The Study of Interactions between Amyloid-Beta Precursor Protein and Functional Nanomotors as a New anti-Alzheimer\'s Disease Strategy by Modeling and Computer Simulation},
abstract ={Introduction: The aim of this study was to evaluate the performance of three nanomotors on 15 transmembrane amyloid-beta precursor proteins by molecular dynamics simulation. Method: In this study, 15 transmembrane APP (14 mutant forms and one normal) were obtained from National Center for Biotechnology Information (NCBI) and separately modeled in Designer Ascalaph. The synthesized peptides with three-dimensional stable structures were selected to be simulated and then were placed near synthesized nanomotors, hypericin, and retinol using HyperChem. At end of simulation, different parameters such as free energy, intermolecular energy, potential energy, and root mean square displacement (RMSD) were separately obtained for each APP. Finally, the ratio of changes was calculated for each parameter. Results: The results showed that each nanomotor had different performance on different peptides. Hypericin on peptide 5, retinol on peptide 10, and nanomotors partly on peptide 4 had a great performance. But because each nanomotor influences only special mutant peptide and Alzheimer's disease is caused by different mutations, only one type of nanomotors cannot be used to treat Alzheimer's disease. Conclusion: According to the investigations performed on the treatment of Alzheimer’s disease, it can be concluded that retinol with three-dimensional structure and dynamic parameters has great performance on transmembrane mutant peptide; therefore, it can be considered as a useful treatment strategy.},

title = {Comparison of the Evolutionary Process of the TERT Subunits of Telomerase Between Plants and Vertebrates Using Bioinformatics and Computational Methods},
abstract ={Introduction: Telomere is the physical terminal of linear chromosomes composed of a non-coding sequence that protects the ends of chromosomes. Therefore, evolutionary process of telomerase, as the synthase enzyme of telomere, and its structure in various species should be discussed. The aim of this study was to collect the sequences of telomerase gene family and compare them in order to find motifs protected by this gene family and investigate the proximity of human TERT with other species using bioinformatics and computational methods. This study was performed on the 3 levels of protein, mRNA, and DNA. As the sequences of organisms have been increased, combining plants’ and animals’ data is a challenge. Also, more information about the structure of telomerase can help to find new ways to inhibit this enzyme in cancer. Method: In this in silico study, species had at least 35% evolution similarity were selected from plants and vertebrates. Sequences were aligned using ClastalW program. Organisms’ evolutionary tree was drawn using MEGA5 software and protein motifs were detected using ScanProsite software. Results: Proximity of human TERT with other spices was observed in C-terminal region. Amino acid parts preserved were detected and the reverse transcriptase domain was introduced as conserved functional motifs of all species at protein level. Conclusion: Any removal or disturbance in RT-POL domain lead to enzyme deficiencies in all species. Also, the N-terminal region of TERT because of its high preservation in mammals, was introduced as an attractive target for inhibition of telomerase in breast cancer.},

title = {A Novel Method of Gene Expression Data Clustering},
abstract ={Introduction: The microarray technology and production of gene expression data are among the important developments in genetic science that provide ability to study the behavior of thousands of genes, simultaneously. Clustering is one of the most important data mining techniques used in gene expression data analysis. As, the performance of clustering methods is strongly affected by the structure of data, the result of clustering is always uncertain and there is no algorithm that can be used for all kinds of data. In this study, ensemble clustering (combined results of multiple clustering algorithms) was used for gene expression data analysis rather than using a single algorithm. Methods: The performance of ensemble clustering in three gene expression data sets, Nutt-v3, Alizadeh-v2 and SU, were evaluated by adjusted Rand index. Twelve different clusterings resulted from the combination of four clustering algorithms with three dissimilarity matrices were simultaneously applied on data. After merging the results, and running the final clustering, the estimated clusters were compared with actual groups by the adjusted Rand index. Results: The adjusted Rand index for the three data sets of Nutt-v3, Alizadeh-v2 and SU, were respectively 1, 0.9 and 0.58 which shows the remarkable accuracy of the proposed method in detecting patterns in data sets. Moreover, the designed algorithm could detect the actual number of clusters without errors. Conclusion: Ensemble clustering is a powerful and reliable method for gene expression data analysis. Due to the accuracy and quality of this method in detection of real data structures, it can be replaced the individual clustering algorithms.},

title = {Computational Analysis of Interactions between Androgen Receptor and Bicalutamide},
abstract ={Introduction: The majority of drugs act through binding with target proteins. Prediction of the interaction between small molecules and proteins is a key element in the process of drug discovery. Advances in Structural Genomics have provided this possibility to access three-dimensional structures of the proteins which are targeted by drugs. Since laboratory processes through which drug-target protein interactions are investigated require high cost and energy, in silico methods can be used as effective strategies for providing useful information in support of experimental methods. Methods: In this study, the interaction between androgen receptor and Bicalutamide, a widely used drug in the treatment of prostate cancer, was investigated via computational analyses. The docking analysis of this receptor with Bicalutamide was done using Autodock4.2.6 and analysis of complexes was done through LigPlot4.5.3 and Chimera1.5.3. Results: The obtained results showed that amino acid residues Met-895, Trp-741, Arg-752, Ile-899, Leu-707, Gly-708, Gln-711, Met-745, Met-749, Thr-87, Phe-764, and Met-749 (through forming hydrophobic bonds with the drug) and amino acid residues Asn-705 and Leu-704 (through forming hydrogen bonds with the drug) play a significant role in the protein-drug interaction and cause proper positioning of the drug in protein and consequently its efficacy. Conclusion: These results could be used in the future studies for investigation of drug resistance to Bicalutamide and to develop more efficient medicines.},

title = {Using Naïve Bayesian Network in Predicting Diseases: A Systematic Review},
abstract ={Introduction: Due to the improvement of technology during the last decade, using machine learning algorithms for predicting diseases has found great importance. The goal of this research was to investigate the importance of Naïve Bayesian network as the most applied algorithm in predicting diseases and classifying relevant articles related to disease prediction with data mining algorithms. Methods: This was a systematic review study. A comprehensive search was performed from 2007 to 2017 in online databases and search engines including Scopus, Science Direct, web of science and MEDLINE. Results: From a total of 90 identified abstracts through the research, 27 ones were compatible with inclusion and exclusion criteria. Naïve Bayesian network was compared with other algorithms and in 92% of articles (25 articles out of 27), it had better accuracy in disease prediction. Results of this research showed effectiveness of Naïve Bayesian algorithm in disease prediction. Conclusion: Naïve Bayesian network is one of the best algorithms for disease prediction in comparison with experts’ decision and other algorithms. This algorithm can be used beside physicians’ decision to improve the accuracy of disease prediction. },
