title = {A Combination Method of Centrality Measures and Biological Properties to Improve Detection of Protein Complexes in Weighted PPI Networks},
abstract ={Introduction: In protein-protein interaction networks (PPINs), a complex is a group of proteins that allows a biological process to take place. The correct identification of complexes can help better understanding of the function of cells used for therapeutic purposes, such as drug discoveries. One of the common methods for identifying complexes in the PPINs is clustering, but this study aimed to identify a new method for more accurate identification of complexes. Method: In this study, Yeast and Human PPINs were investigated. The Yeast datasets, called DIP, MIPS, and Krogan, contain 4930 nodes and 17201 interactions, 4564 nodes and 15175 interactions, and 2675 nodes and 7084 interactions, respectively. The Human dataset contains 37437 interactions. The proposed and well-known methods have been implemented on datasets to identify protein complexes. Predicted complexes were compared with the CYC2008 and CORUM benchmark datasets. The evaluation criteria showed that the proposed method predicts PPINs with higher efficiency. Results: In this study, a new method of the core-attachment methods was used to detect protein complexes enjoying high efficiency in the detection. The more precise the detection method is, the more correct we can identify the proteins involved in biological process. According to the evaluation criteria, the proposed method showed a significant improvement in the detection method compared to the other methods. Conclusion: According to the results, the proposed method can identify a sufficient number of protein complexes, among the highest biological significance in functional cooperation with proteins. },

title = {A Hybrid Model of Heart Anomalies Detection by Processing Heart Sounds},
abstract ={Introduction: Different factors are effective in detecting heart abnormalities. The greater the number of these factors, the greater the uncertainty in the detection of heart abnormalities. In the uncertainty condition in response of prediction model, the fuzzy systems are one of the most effective methods for generating an acceptable response. Method: In this applied study, 3240 records related to heart abnormalities were reviewed, each record contained heart sounds of healthy and unhealthy groups. Then, using fuzzy system, the rules of data for the input samples were extracted and the rules were used to categorize the heart abnormalities. Due to the dependency of the effective factors on heart abnormalities, many identical rules with a similar function that result in additional processing and reduced efficacy, will be produced. In the proposed method, the Hummingbird algorithm were used to choose the optimal output rules. Then, using the optimum output rules, the inputs data were categorized into normal and abnormal classes. Data were analyzed using the root mean squared error (RMSE) method. Results: It was revealed that the mean accuracy and time of diagnosis of heart abnormalities in the proposed method were 99.6% and 0.56 seconds, respectively, indicating higher efficiency compared to the other similar studies. Conclusion: Compared to the other methods, the proposed model provides more accurate diagnosis and classification.},

abstract ={Introduction: The cattle tick Rhipicephalus spp. causes significant economic losses due to diseases in animals and human. Bm86 is a midgut protein and vaccine candidate, which its sequences among the isolates of Ripsephalus spp are geographically separated, variable, and are the main reason for reducing effectiveness, and subsequently, the failure of the recombinant vaccines. Method: In this bioinformatics study, the sequences of R. microplus and R. annulatus were retrieved, aligned, and edited. Then, the variation plot and phylogenetic tree were constructed. Afterwards, grouping and taxa marking for designing evolutionary vaccine, COBRA antigen, center of tree and ancestral were done. Also, over COBRA vaccine sequences, modeling analysis and superimpose test were done. Results: In both R. microplus and R. annulatus, the most variable region were residues 177-181, 270-276, and 351-352, respectively. 6 sequences were selected as appropriate sequences for design of evolutionary vaccine, and 12 for the realignment of and achieving sequences for design of COBRA antigen. On the other hand, R. annulatus sequences were in sister branches and more similar to each other compared to Bm86 protein sequences in R. microplus except ADQ19687. The sequences selected for vaccine design based on the center of tree and ancestral, were AJE29931, AJE29932, and ATW75472, and ATW5476, ADM86722, ACZ55133 sequences, respectively. Conclusion: Anti-tick COBRA-based vaccines of Bm86 could be more cost-effective and better alternative with broader spectrum, compared to the commonly used recombinant vaccines.},

Among available treatment methods, hemodialysis is the most common way used for the treatment of patients with End-Stage Renal Disease (ESRD), the last stage of CKD. On average, these patients refer to hemodialysis centers three times a week. The high patients referral rate indicates the importance of proper management and planning as well as the optimal and efficient allocation of hemodialysis resources. Method: This overview study was conducted to investigate the applications of spatial analyses in the management and allocation of hemodialysis resources. By designing a search strategy, related articles indexed in the MEDLINE database, were reviewed. Results: Studies related to spatial analysis in the field of hemodialysis can be categorized into three groups including: 1) measurement of access to hemodialysis centers, 2) relationship between access to these centers and mortality as well as patients' quality of life, and 3) allocation of hemodialysis resources in a geographical area. Conclusion: Spatial analysis as a geographical information system-based methodology, can be used for analyzing data associated with hemodialysis centers to optimize resources management and help policymakers to make better informed decisions in this area. Most of the studies investigated the access to hemodialysis centers and the relationship between access to these centers and mortality as well as the patient's quality of life. However, few studies have been conducted on the optimal allocation of hemodialysis resources in a geographical area.},

title = {Diagnosis of Diabetic Retinopathy Using Processing of Fundus Images and Morphological Techniques},
abstract ={Introduction: Diabetic retinopathy is the damaging effect of diabetes on retinal blood vessels that can cause blindness when diagnosed late. Microaneurysms are early signs of the disease that their early diagnosis promotes timely treatment and prevents disease progression. Since this disease is asymptomatic and can only be detected by ophthalmologists, diabetic patients should be tested regularly. On the other hand, given the fact that the increase rate of the number of ophthalmologists is less than the growth of the diabetic population, manual diagnosis of the lesion is time consuming and costly, and thus the design of automatic detection systems is essential. Method: In this descriptive analytic study, the fundus images of the retina were subjected to preprocessing. Then, the candidate regions of microanurysms were determined using the metric and morphological operators Bottom-hat and Hit-or-Miss. In the next step, using principal component analysis, the specificity of main feature of real microanurysms diagnosis was extracted. The DiaRetDB1 database images were used to evaluate the proposed algorithm. Results: The purpose of this research was to develop an automated method for the detection of microanurysms that can help ophthalmologists in the process of diabetic retinopathy screening and diagnosing the symptoms faster, easier and at lower cost. In evaluation, the proposed method achieved a sensitivity of 87.6%, specificity of 98.7% and the precision of 85.7%. Conclusion: According to the results obtained based on evaluation parameters, the proposed method is one of the most accurate algorithms in this field.},

title = {The Quality of Coding Medical Records of Cancer Patients Based on ICD-10 in Hospitals of Hormozgan University of Medical Sciences},
abstract ={Introduction: The aim of this study was to determine the status of ICD-10 codes assigned to cancer patients' medical records in terms of three attributes of accuracy, completeness, and timeliness. Method: in this cross-sectional descriptive study, 374 medical files with C00-D48 diagnosis codes were selected through stratified sampling. Data gathering tool was a researcher-made checklist consisted of clinical information summary, codes assigned by assistant professors and coders, the review and comparison of the codes, the results obtained from the control of codes by ICD-10 and the errors extracted from coders’ codes. The factors affecting the occurrence of coding errors at different levels and their impact on the accuracy and completeness of the codes were classified. Results: Totally, coding errors were observed in 79 cases (21.74%). differences in codes at the level of the chapter were due to not following the rules for choosing the main diagnosis (30 cases) and inadequate study of the records (38 cases). In terms of completeness, in 27 cases (7.43%), codes assigned by coders were defective compared to assistant professors’ codes. In relation to the timeliness, in accordance with the WHO standard, coding was done within 48 hours of the patient's discharge. Conclusion: According to the results, coding quality is not only dependent on the coders, but also on other factors such as documentation defect. Therefore, continuous training for both coders and documenters is necessary to resolve defects, especially in the field of cancer. It is also recommended to use the results of this study for planning related workshops.},

title = {Investigating Dynamic Properties of Residues of Warfarin-Azapropazone Binding Site in Human Serum Albumin},
abstract ={Introduction: Human Serum Albumin (HSA) is one of the most important proteins in blood that can bind a wide range of components and different drugs such as Warfarin and is also circulated in the body by HSA. Therefore, studying HSA is very significant in pharmacology. In this research, dynamic behavior of residues of Warfain binding site of HSA has been investigated. Methods: Firstly, PDB format of HSA was downloaded from RCSB (PDB ID:2BX8) which was in complex with Azapropazone. After that, molecular dynamics simulation was during 30ns by GROMACS package. CHIMERA software was used to discover residues of binding site. Results: After RMSD analysis was done on residues of binding site, it was seen that Arginines 186 and 218 have a wide fluctuations in their RMSD plot. Also, two Lysines 185 & 190 have nearly wide fluctuations of RMSD, this fluctuations were less than Arginine's, however. Other residues such as Glycine 189 have few fluctuations. Fluctuations in RMSD have direct relationship with accessible surface area (ASA) of the residues. Conclusions: The results show that the Warfarin binding site in HSA can have various conformational situations because of the dynamics of its residues. This problem can be important to drug design. Overall, according to the results in this study, residues have been divided into 3 categories. Among them, Tryptophan 214 according to different articles is one of the most important residues site and based on our result, it stays on category of small mobility. },

title = {An Algorithm for Predicting Recurrence of Breast Cancer Using Genetic Algorithm and Nearest Neighbor Algorithm},
abstract ={Introduction: Breast cancer is one of the most common types of cancer and the most common type of malignancy in women, which has been growing in recent years. Patients with this disease have a chance of recurrence. Many factors reduce or increase this probability. Data mining is one of the methods used to detect or anticipate cancers, and one of its most common uses is to predict the recurrence of breast cancer. Cases and Methods: Out of 699 patients with breast cancer, 458 (66%) of them did not relapse and 241 (34%) of their cancer recurred. This information was collected from 91 to 94 years of history of patients with breast cancer in the academic Jihad. In this study, the combination of two nearest neighboring algorithms and a genetic algorithm are proposed to predict the relapse of patients with breast cancer. First, the nearest neighboring algorithm is presented to predict the recurrence of breast cancer. Then, using the genetic algorithm, the dependent variables are reduced to make the model more appropriate. Results: The number of dependent variables is 14 variables, which is reduced by 6 genetic algorithms to better predict the model. To evaluate the model, the health parameter is used, which is 77.14% for the proposed model, which could not be more suitable for other methods. Conclusion: In this study, the proposed algorithm was examined with other predictive methods and it was determined that the proposed algorithm is better.},

title = {Design, Modeling and Computational Analysis of crRNA to Regulate MetastamiR-10b and MetastamiR-126 in Post-transcriptional Level by CRISPR-C2c2 (Cas13a) Technique},
abstract ={Introduction: Metastasis is one the most important causes of mortality in cancer patients. Recent studies have shown the metastatic potential of a specific group of microRNAs called metastamirs. miR-126 is shown to be correlated with the colorectal liver metastasis. Also, overexpression of miR-10b has been reported in metastatic breast cancer. Therefore, down regulation of these miRNAs at transcriptional level can reduce the probability of metastasis. This study analyzes targeting of miRNAs precursors using CRISPR-C2c2 (Cas13a) technique. Method: To conduct this study, we used bioinformatics and structural bioinformatics methods. The structure of C2c2 (Cas13a) enzyme was obtained from RCSB database, and the sequences of miRNAs and their precursors were collected from MirBase and Mirnamap. The crRNAs were designed, evaluated and checked for their specificity by using CRISPR-RT. The modeling of the three-dimensional structure of the designed crRNAs was performed by RNAbuilder 2.8.2 software. We used Hdock server to perform molecular docking to assess the energy level and the position of docked molecules. Result: The crRNA designed for mir-126 showed high structural similarity with the situation observed in nature and appropriate orientation was obtained. In the case of crRNA designed to target mir-10b, despite high specificity, the correct orientation was not established. Conclusion: Sequence-based evaluation of crRNAs designed for RNA-level editing is insufficient, and it is recommended that, along with specificity, simulation and molecular docking studies, be performed for higher accuracy. },

title = {Drug-Drug Interaction Clinical Decision Support Systems: Advantages, Challenges and Barriers, and Strategies to Overcome Them},
abstract ={Drug-drug interactions (DDIs) are a common source of preventable medical errors in inpatient and outpatient settings of both developed and developing countries. When two or more drugs are simultaneously prescribed, interactions between their effects may result in preventable adverse events such as damages to vital organs, frequent hospitalizations, prolonged length of hospital stay, and increased care cost for both patients and healthcare systems. Clinical decision support systems (CDSSs) have a great potential to support care providers to identify and manage DDIs timely, and thereby, to improve the quality of decisions on medication prescriptions. In this opinion paper, we provide a concise review of efforts necessary for a successful design and development of a DDI-CDSS with particular focus on the Iranian healthcare context. We also touch upon the measures to consider in order to overcome some of the important challenges and barriers jeopardizing the design and application of DDI-CDSSs in Iran.},
